While FunKey S autosave save files (''.quicksave'') are entirely incompatible with external emulators, FunKey S emulator save state files (''.000'', ''.001'', etc.) other than those of the PlayStation are compatible with matching emulators on other platforms, such as the PC version of FCEUX in the case of NES games. Additionally, for games that support them, the transfer of in-game saves is an alternative option that is generally compatible with a wider range of emulators. As battery-based in-game saving did not become commonplace until the 1990s, however, games for earlier systems emulated by the FunKey S, such as the Master System, Nintendo Entertainment System, TurboGrafx-16, and Atari Lynx, rarely used this type of saving. When a game does support in-game saving, however, an in-game save file is generated for it the first time it attempts to save data, with the extension of this file depending on the system the game is for. A table containing the corresponding in-game save file extension for each officially emulated system with in-game save file support, as well as the storage locations of these files and the third-party emulators compatible with them, is listed below.
For games with in-game saving, transferring save data to or from the FunKey S is done by simply moving each game's save data file into or out of the device's different emulated system folders. Similarly, SNES ''SRM'' files are stored in the ''/mnt/FunKey/.snes96_snapshots'' location of the FunKey S file system.
